I think to understand how Xenogears and other stuff like it works, you gotta understand quantum theory... well sort of. and also a mangled form of it suitable for scifi/fantasy stories.
i may be wrong on this, but quantum theory suggests that an element is neither wave or particle, yet it is both at the same time. paradoxical huh? well. lets see. ive heard it go something like this, if you look for the element (or whatever they call it) using wave detection you will find a wave. if you look for it using particle detection, you will find a particle. weird huh? remember what the Wave Existence said? about how his appearance and properties in the 4 dimensional world were based upon the viewers perception. this is why zohar/deus/WE created the MOTHER because abel was frightened when he encountered zohar and wanted to find his MOTHER. see the connection? its all based upon expectation and transfering a perspective of reality into a real life tangible object. and i think thats how id could work (for a scifi story anyway, whether its really possible i doubt it). the same thing happened with the -Seraph- Angels. the lost souls were created by Deus into living, tangible things by way of its tapping into the Wave Existence and its peculiar quantum mechanical properties. a machine that uses quantum mechanics(or whatever other theory. its just my opinion and take on the whole shebang) to manufacture thoughts into objects. scary stuff.
maybe were all reading into this too much. but its fun to
speculate. adios.

I believe you're talking about subjective reality, but you've forgotten one thing-- Wave particle duality only applies at the quantum level. Of course, it all depends on where you draw the dividing line between Newton's world and the new physics. :)
