Uhm...let's see:

A:Uhm,I don't expect something to remain.
Q:What if Elly had an Id like equivilent which awakened from her use of Drive?
A:Well, Elly have to take Drive to be like Id, so if they like each eother Elly would die of overdose,
if they were enemies... well,the answer is that Elly would be killed in few seconds;

A:Well,he wouldn't have all that problems regarding Fei, maybe he would have destroyed Id in Elru,
but he could be good or evil, depending if he was manipolated by the gazels or he was with Citan;
Q:What if Grahf had taken over Ramsus's body?
A:Uhm, there would be a new commander;
Q:What if Sophia hadn't done her suicide run?
A:She would be imprisoned by Solaris (the same for all the other people);
Q:What if Citan was loyal to the Gazel Ministry?
A:Solaris would be probably destroyed by Id,and Fei would have go to save all him companions by
Krelian's hand, maybe the hate would have him go to the Zohar modifier sooner, with the same results of 500 years ago.

I can answer almost all those questions, in my own opinion that is.
Q: What if Elly had an Id like equivilent which awakened from her use of Drive?
A: I think that Id and her "Id" would be like on the same side. Both crave destruction and both are EVIL and need that destruction. Also, they'd both probably be in the past.
Q: What if Grahf had tried to use the Mass driver facility to destroy the world?
A: I think he wouldn't be involved with Krelian and Solaris. He'd most likely would be on his own with that stuff and maybe, just maybe, he'd have Id on his side.
Q: What if Grahf tried to take of Ramsus' body?
A: I think you mean Id but I dunno... Can't give an opinion on that one.
Q: What if Sophia hadn't done her suicide run?
A: She'd probably be still doing the same thing she was doing and the painting would have been finished. Also, the story would have more intriquicies (I think I spelled that wrong) and it would be alot harder to put together.
Q: What if Citan was loyal to the Gazel Ministry?
A: He'd probably be a major vilan in the ending part of the game.

About the Sophia part.... If she wouldn't do a suicide or got killed in any way, there would be no Xenogears story at all as we know it. Because major driving force of the story is Krelian's and Lacan's love for Sophia, and how they went "bad" after her death, causing *most* of the events players are to cope in the game :(

I'll add a little to some of those points.
If Sophia had died then the game would be totally different Krelian probably wouldnt have built up all his sins and joined Solaris consequently Ramsus would never have existed Grahf would never have split from Lacan and the Gazel ministry would find it much harder to ressurect Deus. Hell Krelian could even be on Fei's side.
As for the point about Grahf taking over Ramsus. That question runs exactly as it was supposed to. Ramsus doesnt have an ID factor so that couldnt possibly work. Then again if Ramsus did have an ID factor, I doubt you'd notice much difference between that and a Grahf takeover because essentially Grahf is much the same as ID the difference being that Grahf learnt how to pass himself on from host to host. I wrote a whole piece about that in another thread. THe only change would be that if Ramsus had an ID the conflict would take place within Ramsus psyche whilst if he had Grahf taking over his body he would be fighting a seperate conscious entity.
In regards to the ID factor for Elly. This didnt occur because Elly was not designed in the same way as Fei to receive powers to free the wave existence. Hence she did not carry the function in her psyche to access all those contact powers. What Elly does have however is the Miang factor whilst whilst similar to Fei's ID is much difference. Miang represents the part of the mother persona loyal to ressurecting Deus whilst Elly and this is where I become speculative is the side of the Mother Persona loyal to Abel/Fei and freeing the Wave existence.
Finally a completely speculative point. If Citan had been evil perhaps he could have had the goal of using Deus for his own purposed perhaps rewritting human DNA. Alternatively he could plan on using Deus to as a menas of attaining godhood. This of course would make Krelian an obstacle in his plans and I could imagine a fight taking place between the two with Citan emerging the victor. After the battle he throws Krelian into Deus so that his animus can be absorbed into Deus. This battle takes place inside Deus. Fei and friends arrive at the last minute and Krelian asks Fei to forgive him for his sins just before he dies. Citan now becomes one of the last fights in the game. After being defeated Citan managed to be absorbed into Deus and puts his plan into action. Fei and his team attack Deus like before and then as the core becomes unstable Elly moves it away from the planet. Fei goes off in pursuit and enters Deus.
A final battle two battles take place one between Fei and Citan and one against the Urobolus factor. From this point on everything is much the same as in the game. Keep in mind that Krelian is still there because Citan threw his body into Deus. also note that this is an alternate history and as such is purely ficticious but then so is the game...
Hope that clears up a few of the points and illustrates my opinion.

If Grahf did this as soon as he became the Grahf we all know and love, then his plans would have happened and we wouldn't have a game.

Well if Elly can snap for a quick moment and have her Ether power at 400 like at Jugend, and her Id makes her want to destroy the world and also releases ALL of her power, she could easily destroy the world very qucikly.

well if there was the hate in his heart like there has been throughout the game, he would have probably made contact, then turn out like Grahf.

Hrm while he was a huge character, I don't see him being an integrel part of the story progresson so if Grahf had taken him over, basically everything would have happened but a few small pieces would be left out. Well also the elements wouldn't be there maybe (well not Dominia).

In that case we wouldn't have a story. Krelian resurrects the ministry but if she doesn't die, he doesn't turn the way he did so the ministry wouldn't be resurrected. Lacan would have lived the rest of his life happily ever after with his friends and his love (after crushing most of Shevat then ruling it with an iron fist as a past time as vengence for being willing to kill his love, and friends, etc.))
What if Citan was loyal to the Gazel Ministry
If CItan had been loyal to them well the ministry would occupy the bodies of those they were gonna take over, (billy, bart, etc) and Fei would have never escaped from there (probably Grahf would have gotten to him and absorbed him)

Jessiah could have freed Fei and his friends in Solaris even if Citan had turned in fact the two could have fought it out.
Secondly does anyone know who released the diablos towers I have a a vague feeling it could have been Grahf in which case the Gazel ministry might not have died.
