I just played through the part where you have to defeat Dominia who is stationed on the Hecht, which is gonna destroy Kislev, and then Elly risks her life and moves the Hecht away from doing any damage. But then a gear with wings shields Elly from the wreckage and then leaves. Maybe I am just forgetting, cause I beat Xenogears before, but who is the winged gear?

The Winged Gear that saves Elly is 'True Weltall,' the gear that is used by Grahf. You see him throughout the story and he regularly powers up many of your enemies right before you can defeat them. So that the battle is started over and the enemy is even stronger.

Yup, Grahf did it. He was unable to save his love 500 years ago, but in the present the situation comes around again and he is able to save her reincarnation.
