This is currently what I know as the story of Xenogears. Read on and then feel free to
correct me on what is wrong-cause I know I am wrong on a lot of things.
10,000 years ago- a ship called the is carrying humans from Earth, which is no longer
inhabited, and on the ship is an interplanetery weapons system named Deus. On their
journey, Deus takes over the ship which crashes onto a planet. Abel is the lone survivor
and Deus creates “miang” due to Abel’s need for a mother. Deus buries itself in
Mahanon? to be reawakened. Abel and Miang have Cain and then the Gazel.
4,000 years ago- the era of the “Ancient city of Zeboim.” Kim and Elly-reincarnations of
the contact(abel?) and the anti-type(miang)-are together and they make Emerelda, a girl
made up of nanomachines. Miang, for some reason, eggs on the world into a nuclear war
which is the downfall of the civilization.
500 years ago- Krelian, Lacan, Sophia, and Roni and Rene Fatima are all friends who are
fighting for Nisan. Sophia expresses her love for Lacan, but he doesn’t know how to deal
with it. Krelian is jealous because he secretly loves Sophia too. Shevat and Solaris get in
a war and Nisan joins forces with Shevat. But Queen Zephyr betrays Nisan and makes a
deal with Solaris so both sides will have control of half of the land. But Sophia sacrifices
herself for Nisan and dies. Lacan sets out to destroy god due to his anger. And Krelian
decides to create his own god that will be compassionate. Sometime between now and the
time of the game, Lacan finds Zohar? and taps into its power. And Krelian works with
Melchior and learns nanotechnology.
Right befor the game- Lacan turns into Grahf? and learns how to inhabit people’s bodies.
Krelian creates Ramsus so he can take over for Cain(I don’t know why) but tells the Gazel
that Ramsus is an artificial contact. Fei is born in Shevat, and when Karen turns into
Miang, she and Krelian do tests on Fei to see if he is the contact. Fei creates a
personality(Id) to bear the bront of the terrible tests. Grahf finds out about Fei and
inhabits Kahn’s body, but Fei goes crazy and causes a massive explosion, and at the last
moment Karen takes over Miang and shields Fei’s body from harm, thus killing herself.
Grahf harnesses Id and destroys Elru. Kahn goes to destroy Id and Grahf, and he
succeeds in hurting them both, and then turns into Wiseman? and takes Fei to Lahan.
During the Game- Grahf repeadedly makes Fei “awaken” and turn into Id and cause
destruction, in attempt to get him ready to destroy God(but how he plans on doing this I
am still unsure of). Citan, working for Cain, watches over Fei to see whether he is a threat
to humanity as Id. Elly is a reincarnation of the anti-type? and Fei is the reincarnation of
the contact and Abel? The gazel are trying to gather up all the animus and omnigears so
they can resurrect Deus and get back their fleshy bodies(when they lost them I am not
sure-something to do with Id I presume?). Krelian is secretly using the Gazel to help
resurrect Deus, and then he plans on merging with Deus and Elly and having Fei destroy
Deus and Zohar and releasing the WE, and Krelian will be one with “god.” All of Fei’s
party is the animus and reincarnations of the Gazel. All the descendants of the Gazel and
Cain mutate somehow and Elly helps them recover. Fei gets Xenogears from the WE( i
am REALLY unclear about this part). Then, finally everything goes as planned- Ramsus
kills Cain, Kahn and Fei kill Grahf?, the Gazel use the Gaetia Key-then Krelian kills
them-then Ramsus kills Miang and Miang goes into Elly(did Krelian plan this?)creating
true Miang or true Elly-and then Fei breaks the cycle of the contact and anti-type when he
destroys Deus and then kills the Urbolos Ring-then Krelian merges with the WE somehow
anyways? Fei and Elly go back to their friends at home. Game Over.
Now- I would love people to correct what is wrong with my story- because I am really
trying to get a grasp of the overall storyline of Xenogears-its pretty pathetic when I have
played it twice and still don’t understand a lot of it- but oh well, that is why people like
you and this forum are so great! I still don’t know how people like Myaru and DarkAngel
know all this crap about Xenogears. I even have PW-but I don’t know Japanese so that
sucks. Oh, if anyone cares, I am going to Tokyo, Japan(really I am) for a week in
January, so if anyone wants any paraphanalia or something like that about xenogears, just
tell me and I’ll see what I can do! Thanks!!!

No offense Jeremy, but this will take a while.
Ok first Deus did not create Miang. Kodomy was the organic computer to Zohar. There Deus created "MOTHER", she gave birth to Cain and the Gazel,. Later on she gave birth to two twins Miang and Elly. Miang was the part of her that still under Deu's control and Elly was the part that WE created to be freed eventually and for Abel. Deus was trapped in Mahannon since the crash. He made Miang and Cain and the Gazel to eventually resurrect him.
Second Kim is the reincarnation of Abel, but Elly is the reincarnation of Elly, the anti-type. They do create Emerelda. Miang causes a war becuase she feels that humans are not fit to become one with god due to genetic damage. Deus could of been resureected at this point, but Miang felt that humans were'nt good enough.
Solaris started the wae with Nisan, not Shevat with Solaris. Shevat joined in on Nisan's side early, though. Nisan was pacifist, they wouldnt take sides.Lacan set out to find power becasue he didnt have enough to save Sophia. Krellian is mad at Shevat and leaves, and he does not want to make a compassionate god but meets with Miang in Shevat and she tells him about Deus. He gets the ideal to go behind Miang's back and to make Deus consume humans so that they are taken back to the origin of life.
Soon after the Nisan/Solaris War, Lacan make contact with WE not Zohar. WE is trapped in Zohar, he was trapped there during the Eldridge's mission. and gains power, but his grief over Sophia makes his personality split into Graph(his ID) and Lacan. Graph wants to destroy the world as to stop the circle of anti-type,contact, and Miang. I'm guessing so that Sophia can finally be at rest. He uses the four pillars (the beasts near Dues at the end of the game) to destroy a good part of the world. Shevat and Aveh manage to fight them off with the omnigears. Im guessing there was a momentary treaty with Solaris, since they also had omnigears. Krellian worked with Taura and Nanotechnology before the Nisan/Solaris War not after. Lacan dies but his ID persona travels from person to person. If Lacan never died then there would be no Fei.
THe gazel was destroyed suring the war between Graph and the rest of the world, known as the Diabolos Conflict. Krelian gains power in Solaris by reviving them, he also needs them to activate the Gaetia Key, which is essential in Deus's resurrection. Krelian creates Ramsus, just in case Cain decides side with humans or if Cain dies to early. Graph doesnt inhabot Kahn's body untill three years before the game, during the Elru inncident and not during Fei's childhood. Graph takes ID and harnesses him so that one day he can tranfer to his orginal body. Kahn finds ID and Graph at Elru and kills Graph but he transfers to Kahn's body. Ok I dont know who but either Kahn or Graph created the personality of Fei at this time. Fei has four personas: Coward,ID,FEI,and ??.
Kahn's will is strong enough to overtake Graph and at these points he works for Shevat as the Wiseman. He took Fei to Lahan at this time. Graph does not want to destroy god, but wants to end the world, becasue in my opinion he knows that humanity's end has already passed and that the humans living now are false. Remember only Abel is a pure human. The rest are created by Deus and his spawn. Grahf wants to destroy the world by taking over ID's body and using his power. I already told you when the Gazel was killed. You missed the entire Diabolos inncident, they dont speak of it much in game, read books in Shevat library. They talk about it. Krelian wants humans to be one with god, so he is aiding the Gazel so that they can complete the process. The decendants mutate becasuse that was their destiny.
Deus needs the flesh of his creatond to be reincarnated. I think of it this way, each human and anima, animus, etc. is a program and Deus is a computer he nees all the programs to work. The start up program is MOTHER, but that program was split in half(Elly and Miang). Xenogears is an angel gear, WE is GOD! I guess it was a gear of Eldridge. Kreliian planned Ramsus's murder of Cain, as I mentioned above. Fei didnt kill Graph, Graph came to his senses and sacrificed himself, because Deus was searching for Fei(Fei is a part of Deus). This gave humanity and Fei extra time. The Gaetia key is what started to mutate people, buy Krellian tried to speed it up, casue he thought his plans were in jeopardy.
Ok Miang plans Ramsus's murder of her. You fight, you win. Krelian learns that humans must make their oen fate and gives up his ideal to take all humans back to the origins of exsistance.
At the end only a few thousand people have survived, the mutated ones were taken as part of Deus. The ones that didnt mutate, didnt mutate becasue they were directll linked with the Gazel or Cain and had high animus levels.
Damn I just remembered that Myaru's website has a complete timeline of all of this, I am so stupid. You are going to Japan? COOL! Well Myaru as you see a lot of your theories are put in my corrections because they make so much sense.

Ok I think Raine just about covered everything, there might be the odd mistake since I speed read the second half of it but I think he did a very good job all up. The only thing I'd change is that Elly and Miang were originally one entity commonly referred to as the Mother Persona later on they split into Elly and Miang. Miang had the desire to ressurect Deus whilst Elly wanted to be with Abel.

Yeah, the whole Xenogears(the gear, not game) origin and how MOTHER is split are both very debateable issues.
