In the cutscene with Id, Grafh, Karh, and Fei, how and when did Id get out of Fei then? Did they split bodies or is Id actually made out of Nanomachines or somthing?

Actually, Fei wasn't present at the moment it happened. You saw him on the cinema because it means that Fei was watching that dream, the time when Id, Grafh and Khan were there starting a fight.
Fei was just watching that dream from afar, like a distant memory he saw while asleep, if you noticed well.

What are you talking about Id always existed inside Fei as a second personality. A childhood trauma resulted in Fei's mind creating ID as a way of dealing with all the unpleasant stuff. All the happy memories were controlled by the original personality "The coward" and all the dark disturbing stuff went into "Id" who never saw the happy memories. Then a third persona was stuck on the top to cover up the whole mess. The only time you see Fei and Id together is inside Fei's mind.
