The short answer is we will never know, but the possibilities are endless
Some important information
1) They where apparently at war, or close to being at war with another nation. This can be construed because if they were not they would not have built a interplanertary invasion system. Nor would a colony ship be so heavily armed......
2) They did not at first nessicarrily know what is going on. I don't imagine they had much time to react and gather data. The first statement could have been a misinterpition on the captians part. Though I don't belive even square was deviously evil enough to do something like that.....
3) As Dues's actions are evident it is possible to hack the entire starships command and take over.....This leads to some intresting possibilites....
4) It is very, very unlikely that they also refered to WE. This is because WE only made conact through Able and it was unlikely that Able told anyone and/or he was belived if he did. Besides many people would have removed WE if it had been discoverd. First because it would be the most likely cause of Dues's problems and second for moral reasons. This could be false afterall people have done incredibly stupid things through out history.
As pointed out we don't know for sure but here are some senarios from the 4 above statements.
First They refered to a rouge nation.
*This could be either a misinterpitation on the captin's part as he desperatly tried to find out what was wrong.
*A spy(ies) on the Elderidge could have attempted to take over and use the weapon against the 'main planet' Unfortuanly Dues may have had other ideas.
*As above, but the spies reprogramed Deus from the begining so he never really exceeded his programing he was just doing what they wanted. Annhilating their enemy. In this case the spies once again awakened Dues or as the majority view deus awakened himself and attempted to complete his programing.
*They could refer to the weapons systems of the elderidge
*They could refer to the interface weapons or gears of Dues. If he had activated these it would be very hard to stop him
*They could be a translation error
*The captian could have bad grammer
*Some warships could have appeared on the elderidges sensors then suddenly dues awoke.
That is only the begining of what could be.....The harder question is what is it most likely to be.

I never read Revelations in the Bible but from what I heard about it it could be something that Xeno is basing this on. I think in Revelations that they talk about New Jerusualam and all of its glory. And maybe since the dates go by TransChrist he could have come down and done whatever he does in Relevations. Maybe the ship Dues was on was destroyed because they made a fake god and God doesn't like that so he destroyed them all.
I do agree that this topic is getting old. I don't think I will post much on this since it will bring up more chaos, which I like chaos but not this kind.

To answer the question "They" refers to Deus and the Wave existence. Its a they because the Wave Existence at that point is trapped inside. Whilst the Wave existence may not necesarily be doing any of the actions the Captain still said They and I doubt the guy was talking about Abel. I agree with Myaru this topic does come up way too often. Although if you ask me we've pretty much sucked Xenogears dry in terms of topics which is why I dont post ask any questions about the game anymore.

Well, mistranslation is a small possibility, but I always thought of it as Omega-1 and the armada of weapons (98%) that it has taken over; not to mention his tentacles from its "infection mode", and stuff along the way :)

If Omega-1 was attacking, the why did the Helm unit say "Omega-1, they are attacking". This quote would seem to me that the helm unit was telling Omega-1 that they were being attacked, not Omega-1 attacking them.
