Yes it does appear to be a whole in space that is forming or more traditionally named a 'worm hole'
However it must be constured that though the worm hole may require the Zohar Modifier to create that if this is so another FTL methode of travel must exist.
Why?
First off there are multiple planets colonized, and built up. Considering that the closest star (without even a inhabitable planet) is 4.5 (or so) light years away. In such a case one must suppose that an inhabitible star is around x5+(maybe even x100) further away.
Now consider the expense of space travel.
Now in 1642 the first people came to America. This was only a few month voyage. Now if we are supposing an instant acceleration and Deccleartion from light speed this would take at least 20 years of traveling. That is about x80 the time frame.
Colonization if it occured over those distances would result in an uncontrollable Nation. As such there would be no logical reason to wage war. There could be no effecitively usable resources that have a 40 year (there and back) transfer time. Furthermore any attack over those distances would be impossible to stop as ships could not position themselves in reasonable time to stop .95 C warships barreling in on a planet from any of thousands of vectors.
Thus I must construe that a methode of FTL travel must have been found. However if Zohar enabled a worm hole they would have a way of near Instant travel from point to point. In such a case the Elderige probably didn't use it for its own travel as the Modifer was a Military Secreate and the system probably was experimental.

For some reason, I dont think that the Eldrige is the ONLY ship in the fleet. Think about it, if it was, why would they let cizilians on it? You don't see ordinary people getting on shuttle flights, do you? Plus, they have a home planet (if you watch and listen to the starting movie) so it can't be that they evacuated from they're world, or anything like that.
The slave generators is a good idea Oroboros, but why have the source of all your fleets in a ship? Thats just stupidity itself, don't you agree?
But the ONE thing I can't get is, Why in God's name did they transport deus (the ultimate weapon) and the Zohar generator (the ultimate power source) in a ship with thousands upon thousands of people on it?!??!?!?! It never occured to anyone that anything like what happened would happen?!?!??!

There *is* another option... What if the Eldridge was using a really large slave generator? The distance between slave generator & Zohar may as well be irrelevant since it draws its power from a phoenominon in a higher dimension, so it's quite possible that the Zohar can feul the Earth starfleet from any distance.

As Intangir said, Zohar and Deus were placed on the Eldridge as a Military Secret. They had to put it on no matter what. After Deus anihalted a planet, they couldnt just leave it there. Remmeber a war was going on, it be stupid to just leave Zohar and Deus behind. Now it wasnt stupid to place Zohar and Deus on the Eldridge the first time because no one knew the responce system would cause a catastrophe. They were going to use Deus to terraform and use it as a wapon of defence, I dont see nothing stupid about that.

Nobody knows. As far as I can tell the Devs never bothered to name the two sides. It really wasn't nessicary for the game. This will undoubtedly change when Xenosaga is built as the 'countries' will be of greater importance.
If you have in question for this time periode I suggest looking at Intanger's time line. If it is not answerd there the answer probably does not exist or is not really important. Of course it is possible that the answer can be contrued this is often true with a game as well thought out as Xenogears.
