So let me get this straight. A boy(Fei look alike) who was on board the passenger ship Eldridge stumbled upon the Zohar Modifier, the ship's power source(whose power source was the wave existence). The Wave existence saw 'Fei' and sensed his desire for a mother. The Existence created a mother for him which became Elly and held her in Zohar. When the eldridge crash landed, Deus created Miang (I assume through the use the Wave Existence). At the same time, The Existence created the Contact and the Antitype, using the image and memories etc. of the little boy he created fei and using the previously created motherly figure of elly to develop a species, or in lamen terms it used a newly created Man and Woman to breed like rabbits.
I Assume you guys know a helluva lot more about the game than I do so could you let me know if this is even remotly close?

The WE is trapped inside Zohar. It decides to use teh boy Abel to free itself from Zohar. In order to help Abel, it creates Elly using Kadomony. Deus also used Kadomony and overwrote some stuff (i.e. inserting Urobulous factor, etc.) in the person that WE was creating. So when the Eldridge crashed, what was left was a combination of Elly and Miang - the True Mother.
Abel some how survived the crash, and the True Mother gave "birth" to the Gazel and Cain (this is what the game says, though PW says that she used the animus substance in Kadomony to create them). She then "split" into Miang and Elly... I really don't know how this happened... but I'm guessing she used herself as the body parts and Kadomony to split her into two different beings.
Cain and the Gazel give birth to humanity (I assume of of the Gazel are women), either that or Miang was spending a lot of time being pregnant.
Either way, Elly giving her life to protect Abel from Cain and the Gazel, who want him dead. And so they are constantly reborn, and every now and then end up meeting each other and falling in love.
I don't think Elly was meant to be a *mother* to Abel... just someone to care for him and take care of him. Otherwise it's kinda sick.

Regarding the birth to the original people; we all know what the Animus / Anima things are right? If not, they are biological circuitry and components of Kadomony. They compliment one and the other; Animus being 'male', and Anima being 'female'. Think of the Animus as being a Pentium chip, and the Anima being a ZIF socket :P.
The 12 plates on the side of Kadomony holds these substances. When the Eldridge crashed, and Kadomony was ejected out of Zohar, most of the Anima components were separated from their Animus partners. In order to fully resurrect Deus, both Animus and Anima must remain intact with each other as a whole. And this was what the Gazel was borned for -- to find their corresponding Anima partners.
Miang 'gave birth' to Cain, who is the founder and caretaker of humanity. Cain then used Kadomony to generate the twelve Gazels using the original Animus substance; meaning the 12 Gazels were borned from their original forms, the biological Animus circuitry, right out of Kadomony -- which is why the Gazel were Cain's subordinate.
Using the remaining biological elements in Kadomony, Cain mass manufactured the first generations of human beings; both males and females so they can propagate on their own.
Miang then used her 'last power' to give birth to replicas of herself, Elehayym and Miang; the subject and the compliment, before returning to Kadomony.
It all returns to nothing. It all

Well PW says that the Mother gave birth BOTH to Cain and the Gazel.
Kadamony is the Super Biological Computer that humans inserted into Zohar.
Inatangir can tell you all the details about it.
